Does the medium size have padding on the sides, top & bottom?

No it does not.

Is the interior of the main compartment partitioned in the size "Long"?

The bag is comprised of 1) a single column that runs full length (with not horizontal or vertical dividers (I think that's what you mean by "partitioned", and if so, no, it is not partitioned, but I'm going to keep going with the description), 2) a pleated (single pleat) pocket that is 14" long (with a little extra for the velcro flap closure) x 4.5" , 3) a lid with the strap attaching it to the bag (which is not adjustable or removable, which is a shame, and 4) the adjustable shoulder strap which is actually sewn in such a way to have an extra loop which you can use to hang the bag. There is a single-port drain in the bottom. Hope that helps.
